I was also going to ask, have you thought about moving the crate into your bedroom? I know not everyone wants dogs sleeping in their room, but it doesn't have to be forever and it is an often-suggested way of helping them settle in. Also, do you cover the crate with anything at night time, say a towel or blanket, so that it makes it more "den" like?
I gave up with Minnie and the crate after the first night as she hated it and I just can not let a dog cry/whine/scream for ages, have never been able to. Mins has never used a crate, but she isn't a dog who needs to either.
Daisy on the other hand, definitely a dog in need of a safe space! She sleeps in a crate in our bedroom at night. I cover it with a blanket and I give her a kong with a little of her Naturediet in it (though I appreciate you have tried the kong). I make sure the crate is really snuggly for her and that she's not cold and I leave a few puppy-suitable bones/toys inside too.
I play a relaxation (music only) sort of CD at night which I think helps her too and I also give her Reiki, which I appreciate isn't an option for everyone, but it has certainly helped her considerably with her crate. She does sometimes protest for a short while, which I can bear during the day, but a few minutes later she is snoring so I figure she is ok At times when she's been upset, I have gone to her and soothed her and it has worked for us, though I appreciate it is the opposite to what is generally recommended. Like I say, I just can't bear to hear a dog cry and I also don't want the other dogs or our neighbours upset, especially at night.

Lots of suggestions there already so just another option if he really won't settle in the crate but you don't fancy him having too much freedom you could use a child's playpen with a soft bed in it somewhere and some toys so he can move and play if he wishes but you know he's safe and not chewing wires or furniture or anything like that.
In the day do you pop him in his crate for short times like sleeps or feed him in there - help build good associations without shutting the door? Perhaps if he goes to sleep in your arms or on the floor you could lift him into his crate to continue his sleep don't shut the door so when he wakes he finds himself there and that he can get out and see if that builds the idea that it is comfy it is for sleep and he's not trapped?

I had Django sleeping in a basket by my bed since a horrific experiment with the crate for 2 nights of hell and he has been a fabulous sleeper since then.
Not all puppies feel safe in cages, though I appreciate that some do.

sTELLA SCREAMED FOR THE FIRST TWO NIGHTS WE HAD HER, AND WE THOUGHT IT WAS BECAUSE SHE COULDN'T GET TO eDDIE, OR FELT TOO 'OUT OF THE WAY'. wE MOVED HER CRATE FURTHER INTO THE MAIN ROOM (WE'RE OPEN PLAN) and gave her one of our jumpers to sleep with, and we never had another bother... until she realised that actually she'd rather be out, on Eddie's bed with him!! She started, about 4 weeks ago, waking every AM around 4-5am. we would let her out for a wee, but she didn't actually want one. We then cottoned on, as all she wanted to do was to go on a bed with, or next to, Eddie, and then she'd sleep until 8ish. We relented a few weeks ago, and do not put her in a crate at might now - she has her own bed (or gets on with Eddie!) and we have not had a bit of bother : ) She still goes in it during the day if we go out as she is a thief ; )
BUT today, she's discovered she can jump the stair gate...
